To take marking as an example, many times the dog will go to a typical "marking area"- say a corner of a building and look at it as if thinking "I'm supposed to do SOMETHING". It's like the physical temptation is still there to some degree but they don't have much recollection of WHY. That's a bit more than a tad anthropomorphic, so more on a dog's level, he's just going through the motions. It will be easier to train the behavior away as he is no longer biologically driven to do it. Good lick with him.
