House training

I am wondering how we go from crate training to house training in general? Puppy doesn't go in the crate and is sleeping all night so he obviously can hold it in all night, but if I let him set one paw onto carpet in the house he immediately pees! I let him run loose in the kitchen (linoleum floor) with a baby gate and closed doors (and he barks when he needs to go outside), but every now and then if I forget to close the door he runs in the carpeted room and pees. Why does he not pee in the kitchen but does on the carpet? Any advice would be appreciated.
